De retour des États-Unis après un an, Kurisu Makise retrouve Rintarou Okabe à Akihabara. Mais leurs retrouvailles sont vite interrompues : Okabe se met à subir les contrecoups de ses voyages temporels, voyant ressurgir par éclairs des souvenirs d'autres lignes temporelles. Ces effets secondaires culminent dans le pire scénario : Okabe disparaît brusquement du monde, et seule une Kurisu sidérée se souvient de lui. Plongée dans le désespoir, elle se retrouve confrontée à un choix déchirant qui mettra à l'épreuve sa détermination et sa force intérieure.
