Trente ans plus tôt, un étrange phénomène appelé « tremblement spatial » a dévasté le centre de l'Eurasie, faisant au moins 150 millions de victimes. Depuis, des secousses de moindre ampleur surviennent à intervalles irréguliers dans le monde entier. Shidou Itsuka, lycéen apparemment ordinaire, rencontre au cœur d'un de ces phénomènes une mystérieuse jeune fille et apprend de sa sœur Kotori qu'elle est l'une des « Esprits » — l'origine réelle de ces tremblements, déclenchés à chaque fois qu'ils se manifestent dans notre monde.
